This problem only occurs a small percentage of the time. That's why it's been hard to figure out exactly what is the cause.

The only solution I've found to be sure files are uploaded in order is to upload them one at a time. I know it's not an elegant solution, but it should work if you notice files don't show up in the order you want them.
