Those are probably showing up as "unread" beacuse you haven't read them, correct?
It's a feature not a bug.
The new system keeps track of your "read" and "unread" threads for the past 10 days. After that, older threads will be automatically marked as read.
Even if you logout or clear your cookies, this won't change the read/unread status.
You are correct, the only way to make all threads show up as "read" (without actually reading them all) is to select
Mark Forums Read from the Quick Links menu.
