I think it has something to do with game ratings. Female nudity and explicit sexual situations would likely earn the game an AO (Adult Only) rating which is basically a death sentence in the industry. As such, all the companies do everything in their power to avoid it.

As for RPGs I know two untranslated Japanese RPG Maker games:
Naked * Quest about a shy girl teleported to a world where the concept of clothes doesn't exists and
Fight! Nekkid Teacher! about a nude female teacher fighting a band of bad guys that took over the school and stripped all the girls naked.
